They're in Lilycove. You get the first fossil in the Mirage Tower, located in the Desert, and the other one is obtainable after you defeat the e4, in the fossil maniac's house. He dug a cave and inside there's the fossil.

the team magma hideout is at the jagged pass and the aqua hideout is at Lilycove City in the water.

Also to find the fossils.One is at the mirage tower in the dersert and the other one is at the house that has a cave.You know the one guy that says he is digging for fossils.
