I went on the ship, did everything, talked to the man at the stairs about 3 times to see something, went to my bed, and right when I woke up, instead of "We've arrived!" It said "This cruiser is built to plow through fast - whatever currents. Enjoy your stay!". It scared the crap outta me, then I rested again, and everything was OK!

Okey maybe I can try it out some time.
Also, I did the rooms and basement battles and such, took the Leftovers, opened the bag to look at them, fought the second trainer in the basement, the bottom one, the last one for me, talked to both a couple of times, went/climbed up, talked to the just below the stairs (upstairs), talked to the man at the stairs at the entrance 3 times, once from the top, twice from the right, then rested in the lower part of the bed! Thanks!

That happens to me all the time.

It's not a glitch. You actually have to rest twice to arrive at your destination. So...

1st Nap: Reaches Pacfidlog Town - Slateport City's Fast Current Route
2nd Nap: Arrive at destination (Lilycove or Slateport City)

There a difference in Emerald and R/S. In R/S, it's more of in the past in that time before Emerald. Emerald is basically a few years after the R/S time. So what I'm saying is technology went up a bit in the Pokemon world.

Did you travel to the Battle Tower?
Uh, the Emerald Version does include the Battle Tower, yes. But they added 6 new facilities: Battle Pyramid (test your bravery), Battle Pike (test your luck), Battle Factory (test your knowledge), Battle Arena (test your guts), Battle Dome (test your winning streaks), Battle Palace (let your Pokemon use whatever attack it knows itself), Battle Tower (defeat 7 trainers in a row)

I only need one in R/S...

Maybe if you travel 1 way, you need 1, and if you travel the other way, you need 2. Altough that doesn't make sense!

No, I've been traveling everywhere.

Slateport-Lilycove

Lilycove-Battle Tower etc.

For some reason Lilycove/Slateport to battle tower doesn't let me explore the ship...

No, it doesn't let you if you travel to the Battle Frontier. For me:
Slateport-Lilycove=1
Lilycove-Slateport=2

But, even if it was meant to be that way, when you wake up it shouldn't tell you the same thing as if talking to that man. That doesn't make sense. It should say something like "We are halfway across our journey".
And what is the difference between the two directions? Maybe the current to the West of Pacifildog, Lily-Slate is faster. But.... for me it's the other way around!

THIS IS CONFUSING!!!

Well, if you stay there and battle people longer it'll say "We've arrived!" And if you just go on the boat and rest there for one time without doing anything else like battling anyone or searching the ship, it'll end up like This ship was built to run through fast-currents" or something.

Well, no!
I did EVERYTHING on the ship, and it still said the plowing through fast currents thing!
