Well diamonds legendary has the power of space and pearls has time. Also Diamond has Mime JR when Pearl does not. Pearl will have pokemon diamond wont and diamond will have pokemon pearl wont.

One of the versions probably has Pokemon that the other does not and vice versa. And probably other ways to get legendaries differentiate between versions.
