As Kyogre is a Water-type Pokemon, the Master Ball may not be that necessary.
The Net ball will work as well.
My suggestion is steal the nuggets from Linoones from Rich Boy/Lady near
Petalburg forest (Thief/covet), and stock up on the Net Ball. Twenty should be enough.

Or you could try some timer balls, I used them to catch Raquaiza, you could also extend your chances with a bunch of Ultra Balls and Net Balls to throw before the timer balls.

That happened to my friend but it didn't really matter if he had it because he had already caught all the legendaries ultra balls, so he didn't care.

Yehhhhhhhhhhhh ! I caught Groudon. It wouldn't let me catch it with an ultra ball so I caught it with a .. Normal pokeball Yep that's right a normal pokeball who would have guessed. Well you know what they say 11th Times a charm.
