I have played Ruby, haven`t touched my Sapphire yet and I just got in my order of Emerald. I`m looking through my books on Diamond and Pearl and I`m thinking that since Ruby/Sapphire are like Blue/Red, I`m wondering of Emerald is like Gold/Silver? Because there are pokemon that are listed as that you have to acquire them through Emerald (and not Ruby/Sapphire).

I don't really understand your point. But generally, Ruby/Sapphire is like the Red/Blue versions, and Emerald is like the Yellow version. What difference does it make anyway?
Those Pokemon that are special in Emerald are Pokemons from GSC generation, like Aipom, which can be found in the Safari Zone after defeating the Elite Four in Emerald version.

There is no important difference between these three games!Only the pokemon that you can catch and Battle Frontier!
Well, the storyline is a bit altered as well, but it is linear and only a bit changed from Ruby and Sapphire, plus, yes, the Battle Tower was changed (and added to) the Battle Frontier.
And let's not forget all those snazzy animated Pokemon sprites whenever one appears or is sent out lol

Don't forget Emerald also have the new Match Call function, which allows you to re-challenge the gym leaders after you beat the Elites, to a max. of 5 more times.

The differences are:
1.The battle frontier
2. the ability to choose which lati you want
3. After beating the elite four, the safari zone gets bigger in emerald, and you can catch jhoto pokemon.
4. When the pokemon come out, they do a dance in emerald.
5. you fight both team aqua & magma in emerald
6.you catch kyogre AND groudon, at lv 70 in emerald.
7. the match call in emerald
8. in the tower with rayquaza, the other pokemon in it are 10 lvs lower in emerald

One other feature is the ability to get a Johto starter of your choice after obtaining (I think) the National Dex. So far this is the only way to get them from a hand-held game.

oh yeah, I forgot all about that one! That reminds me, when you beat the elite four in emerald, go to falarbour town, to the diggers house. there is a cave. there is dittos in that cave at lv 40-52. Also, in the desert, there is a tower with both fossils. And I think, lastly, the Altering cave is in the water above oldale town.

And you also have much more double battles in Emerald, but you can avoid almost all of them by not letting two trainer see you at the same step.

Yep I've gotten Totodile off Pro Birch. Also if you get all 7 Gold Frontier Symbols, you can get the Starf Berry and Lansat Berry off Scott and a Kanto Starter off Pro Birch.
