You don't have to fill them up.
What you do is this:
1) Put at least 1 Pokemon in each box
2) Turn the PC off
3) Turn it back on, you will have 8 more boxes
4) Put at least 1 Pokemon in each of these new boxes
5) Repeat steps 2 and 3, you will now have 24 boxes: the max.
