Yeah, Team Magma wants to cover the earth with land and get rid of the seas and oceans, while Team Aqua wants the opposite: To pretty much flood the world, yeah. Plus Team Magma specializes in Fire and Ground type Pokemon, and Team Aqua specializes in Water and Ice type Pokemon.
