Go to Pacificdlog, and Surf east. Keep close to the rocks to the top, and eventually you should find a passageway in. Dismount, head in, then follow the logical path up to Rayquaza.

P.S: You need a Mach Bike to cross the cracked tiles and need to have beaten the elite 4 if playing ruby/sapphire.

No young link is right you have to surf to the east. It helps to know you're getting close when you see a blue capped guy swimming in a square.

Simply go to Pacifidlog and surf east a bit until you come to the rocks (not too far though). Then, once there, go up a bit more and you'll see land where you can stop on. Go inside the entrance that's there too. Go through there to the end, then turn right and go out through the entrance. Once you exit, go up slightly and you'll be able to see a massive pillar (hundreds of feet high, probably the only exciting thing on the bit of land; can't miss it). Go into the sky pillar and carefully make your way up, watching for the breaky floors and how to get round them. Once you get to the top, you'll see Rayquaza. Make sure you packed up to the eyeballs on Ultra Balls and Time balls; you're gonna need them
